When you move money between bank accounts, that is a nontaxable event which should not show up at all on your income statement. Money borrowed or paid on loan principal also has no business showing up in your income statement. You can make the Quicken entry from the register for either of the accounts that is involved. Just don’t repeat it again in the other account’s register.
This has really helped her get involved with the family finances. With Quicken I was doing it all and the phone app was clunky enough that she didn’t use it regularly. With YNAB it’s really easy to record transactions as we make them, and she’s in there recording the transactions and able to be more actively involved as co-CFOs for our family. Like you mentioned, each has it’s strengths and weaknesses, and together I feel like I can get a wholistic view of my finances as I use the three different applications. BTW, I used Mint for a while too – thought it would be more of an online version of Quicken, but doesn’t have the reporting features I was looking for. Also I feel that Quicken lost something as it’s been going more toward the Mint interface.
In the Mac version, however, you get the reminder, but you have to execute the transaction manually. When I started entering dividends and capital gains in my mutual funds account, Quicken 2017 for Mac seemed to process the transactions, but the newly-added shares did not show up in my portfolio; instead, the number of shares stayed the same. It turns out Quicken for Mac was silently entering a 'phantom' transaction to offset the new transaction in the register! Once the 'phantom' was deleted, the portfolio displayed properly. It's not clear what those phantom transactions were doing; some comments have suggested that they are created to help users reset cost basis data.

I'm wondering if 2017 cleaned up the dividends issue. I guess I could try it and find out, but would love to hear if someone who came over in the 2017 version has similar issues. It doesn't seem to, since when I double click to see the itemization the numbers don't match. But as I said, Quicken for Windows (and Moneydance which I also tried) didn't give sensible numbers here either. Note that this problem occurs only in the Home pane overview, looking at Net Income.
